I am visiting Dubrovnik at the end of October and would like to travel to Sarajevo via Mostar for a couple of nights in Sarajevo.
My plan was to travel to Mostar via bus from Dubrovnik and then get the train to Sarajevo from Mostar.
My question is do I need to book any of this travel in advance?

Jim and I did the Dubrovnik - Mostar - Sarajevo journey in March of this year and (especially) because we were traveling during the shoulder-season (like yourself), we did not find a need to book anything in advance. What we DID do, however, was once we arrived in Dubrovnik our first stop was to go to the bus station to buy our tickets to travel to Mostar 3 days later. We did this just for our own peace of mind, and found we had our pick of any buses to take to Mostar.
Note that the bus station will only take the kuna as payment, so make sure to have some on-hand when you go.
As for the Mostar-Sarajevo leg, yes, there is a train but there are also several buses to choose from (again, no need to book in advance, but you may want to get your ticket once you arrive just to play it safe). I believe the train only runs twice a day to Sarajevo, while the buses run all day. We took the train to Sarajevo and the bus back and MUCH preferred the bus. While they both follow roughly the same (beautiful) route, the bus afforded much better views and passed through far less tunnels (there is also smoking allowed on the train and it got a bit stuffy in our tiny compartment whenever anyone lit up). Both the train and the bus take 2.5 hours, and the bus/train stations are right next to each other in Sarajevo.
